Simple question, probably not so simple answer.

After you beat the guardian the main thing that I'd like to do is build stations and pretty much start my own fully functioning faction. However once you get a few stations out crew costs get more than a little ridiculous. Is there a way to automate money generation as of yet? Or am I going to have to deal in trades equivalent to the entire production quota of  large NPC faction?

Update:

As it turns out stations can produce money in conjunction with the out-of-sector production update. It took me this long to realize because I had to go back and visit the water mine I had made as a test for a trader to start functioning. Judging by the amount I am getting from a single hobbled together water mine I can see this being a viable way to combat the associated crew costs of large stations and ships.

However I am sure there are factors to how automated trade routes are formed and performed that I have not found yet. I will continue to fiddle.

In vanilla game you can not automate trade routes. At all I agree, there should be a little more content for endgame.

But there are some mods that could help you to produce goods and to trade it wich makes the endgame much more interesting  :)

Out of sector production:

Not compatible with current game version, but its relatively easy to make it working. This mod simulates out of sector production for every sector, even for all npc factories (vanilla game only keeps up to 5 player secors alive, all other sectors does not produce). So you can provide npc factories with goods and they produce.

Goods hauler:

This mod makes you able, to automate trading goods between your own factories in a sector.

Complex3s:

Combine many stations into one big station. Sadly it is not compatible with Avorion 0.12 yet, the creator of this mod is working on it.
